I have an automated order confirmation email that’s sent out to users once an order is placed. I also have general marketing email flows. However I recently discovered that users who have unsubscribed from the email marketing flows don’t receive the order confirmation flow which is problematic. Is there anyway I can have users receive the order confirmation flow even if they have unsubscribed?

There is an option within flows where you can ‘apply for transactional status’ for specific messages. This is a feature meant to be used for scenarios just like yours, where certain types of transactional messages should be sent to customers regardless of email consent status.
Here is a great article with detailed, step by step instructions on how to do this for your message and how to set it up in a way that meets all the requirements to be approved. I am also listing a few of the steps here as well!
To mark your order confirmation email as a transactional message and allow those not subscribed to email to receive it, follow these couple of easy steps:
Navigate to your order confirmation email flow
Click on the order confirmation email you are referring to
On the right hand side under ‘email details’ and scroll down to the “Transactional” section
Check the box that says ‘apply for transactional status’
Make sure to hit the ‘save’ button at the bottom of the module
From there, it will take up to 24 hours (1 business day) for this to be approved by Klaviyo. During that time the message will show as ‘under review’, then change to ‘accepted’ once it’s approved. When the message is under review, please note that you cannot edit the message content or setup an A/B test.
