I just setup for Klaviyo to send emails for order confirmations. 

HOWEVER - emails are still being sent by Shopify (as well as Klaviyo)

AND - The Klaviyo emails aren’t displaying the entire order number. I have my Shopify order numbers setup to have a prefix, and the Klaviyo emails are skipping over it entire.

How do I correct these two issues?

Welcome to the community, happy to help!

Now that you have your Klaviyo transactional flow emails setup,  I would suggest using the guide on how to disable notification emails in Shopify.  Just as a friendly reminder, that order confirmation emails can only be turned off in Shopify-Plus accounts. 

Second, you'll want to use {{ event.extra.customer.last_order_name }}​to ensure that the entire order number is included.
