I’ve been working with an email agency. When they started to rebuild my flows, they changed the status of all the old flows to “manual" instead of “draft". I don't know why they did that, can somebody tell me or it's just me overthinking

On the other hand, the "draft" status is used for emails that are still being developed or tested. Drafts are not sent out automatically and are typically used for working on copy, design, and deliverability.
If your flows were set to "manual," it’s likely to allow for a thorough review before activation. However, it’s a good idea to ask the agency directly about their reasoning to ensure their approach aligns with your expectations.
