We want to integrate a registered user email on bigcommerce to a particular klaviyo email sequence and if that user is not registered he will get added to a different sequence to register first, how can we setup this?

The first thing to remember is that we only allow you to send emails or messages to customers who have given you explicit consent to do so unless it is a transactional email (ie order confirmation, shipping confirmation). This helps protect your deliverability and anyone else who is in your sending pool deliverability as well. 

If you have a list of customers who have consented to your marketing through BigCommerce, you can upload a list of those customers via CSV file upload, then use that list as the trigger for the flow you are intending to set up. If the customer does not have consent attributed to their profile, Klaviyo will skip them in any email or message send.
